You can help her a lot just by being there. If you are an older sister talk to her and see if you can find out what is bothering her. If you are really concerned about her crying and being depressed talk to your mom or dad about it. Be supportive. but if things seem to get worse instead of better make sure you tell someone immediately.
I have a question for that though she has a learning difference as in she is really smart?
why did her teacher make her do that? was the class full? if not then the parent can go up there and request her to be in the japanese class instead and theres not a damn thing they can do about it.
Be supportive of anything she does, help her out if she needs help, and take her out to a park or just for a walk and talk to her. Find out whats really bothering her, and open up to each other. If she really wants to take japanese ask your parents if you can all learn it together. If she continutes to get worse maybe she could see a counselor (or you can, and try to get more information on how to help your sister handle this), it might be something more than just being upset about something. It might be clinical depression, something she can't control, but chemical imbalances in the body. Something that a doctor can help out with.

It does sound like there might be something more serious than just not being able to take Japanese! Kids naturally bounce back easily and it's normal for them to be very upset the first day or so, but as a long-term thing, there probably is something more serious going on here. What are the genders of the teachers? You really need to talk to her and find out what is going on...if she has trouble talking about it, try having her draw her problems...this is usually an effective method with kids.
